The Very Rev Martin Thrower pleaded not guilty to two charges of voyeurism when he appeared at Norwich Crown Court on Tuesday.
The 55-year-old rector is accused of recording a private act on August 4 with the intention of viewing footage for his own sexual gratification, and of recording another person on or before August 4 for the same reason.
Thrower, of Church Street, Hadleigh, Suffolk, is rector of Hadleigh, Layham and Shelley.
Simon Gladwell, defending, said Mr Thrower admitted filming but denied being motivated by sexual gratification.
"I don't think he knows quite what it was," said Mr Gladwell.
The court heard a psychiatric report had been commissioned.
An earlier hearing at Ipswich Magistrates' Court was told the incidents happened in public toilets at the Buttermarket shopping centre in Ipswich.
Thrower was arrested in Ipswich in August and formally charged in November after an investigation.
He was bailed to appear at Norwich Crown Court for trial on June 14.
As part of his bail conditions he must have no unsupervised contact with people under the age of 18.
Thrower was suspended from all roles by the Diocese of St Edmundsbury following his arrest.
